A hurricane is quickly approaching a small town in Florida leaving the residents little time to prepare. When the hurricane finally hits, many of the residents' lives are in peril. Rose, one of the town's smallest residents notices some mysterious lights in the heart of the hurricane. Meanwhile, after the storm, Dave discovers some mysterious skeletal remains.
After discovering an Air Force officer named Paxton in a wet suit and barely alive at the ranger station, Russell begins to question what befell the man when he notices his wounds are identical to Dave's. But Russell soon finds out that he's not the only one interested in Paxton when Sheriff Underlay and Larkin both begin to question the man's mysterious circumstances. Meanwhile Mariel finds something unexplainable protruding from Paxton's wounds, Russell's curiosity about the strange skeleton grows, and Underlay continues to push for a town quarantine.
Jesse is knocked unconscious by a mysterious, unknown force, and it's up to Russell to save his son. Meanwhile, Russell becomes concerned about Mariel's strange behavior, Larkin suspects that Sheriff Underlay is aware of a possible military cover-up, and Dave searches for the meaning of the inscription found on a wedding band.
Sheriff Underlay just might get the quarantine he's been looking for when Russell discovers that escaped laboratory animals may be responsible for a deadly flu virus that's beginning to spread throughout Homestead. Meanwhile, Jesse becomes jealous when Kira flirts with a boy at a party, and Larkin is physically attacked by a woman who questions the reporter's identity.
Russell questions the mysterious circumstances surrounding the shooting passing of a fellow worker at Underlay's hands. Meanwhile, Larkin becomes suspicious of an old flame's motives after he invites her to visit his military base, Mariel begins to worry that she hasn't been a good mother to her children since the hurricane - and she also wonders what Father Scanlon's intentions are when he invites her to attend his church survivor's group.
After finding an old Cuban refugee on the water who has lost his family to "the lights", Russell decides to go fishing to catch one of the mysterious, orange luminescent beings. Meanwhile, a transformed Derek begins to lose interest in Kira and directs his sights on stepmother Mariel - incurring the wrath of Sheriff Underlay.
After barely surviving a car crash that has left her injured and the fate of her unborn baby in question, Larkin is picked up by a man whose suspicious actions cause her to question his motives. Meanwhile, Mariel desperately tries to reconnect emotionally with son Jesse.
After a baby is abandoned at Russell's ranger station, the mother - Christina - is located by Underlay but vehemently denies that the child is hers. But her mother-in-law swears that the baby is her grandchild and that Christina has been acting strange ever since the hurricane hit. Meanwhile, Mariel - who begins questioning why she has been losing touch with her kids - makes a shocking discovery in the water, and Dave learns the identity of the owner of the wedding band.
After Russell becomes a prime suspect in a double cuddle, Larkin learns that her husband has a past criminal record - which leads her to question his integrity and investigate the circumstances surrounding it. Meanwhile, Dave contacts Mariel in an attempt to find out what happened to her the night of the hurricane, and Mariel pleads with Tom to dredge the bay to discover the true identity of the body she claims to have seen.
After reading his blog about the strange happenings in Homestead, Dave is abducted by a couple who have a vested interest in learning what he knows about the circumstances surrounding the hurricane's aftermath. Meanwhile, Underlay and Sirk learn the identity of the dead woman found in the bay, and Sirk gets his first look at one of the orange, luminescent beings.
Russell finally confronts Mariel about the changes she's undergone since the hurricane, Underlay invites a confused Deputy Sirk into his home to recuperate, and Jesse meets a beautiful but strange girl while on vacation with Larkin and Rose.
Russell pays a visit to Mariel and discovers that Underlay has taken the children on an unscheduled vacation - without asking for her permission. Meanwhile, Russell notices someone hiding in the shadows outside of Mariel's house, and Larkin becomes suspicious of her husband's intentions with his ex-wife.
Underlay subconsciously drifts between the past and the present after he is shot by an unknown intruder, re-living the 1996 plane crash that led to his "rebirth". Meanwhile, knowing that his wife and unborn child's life will be on the line, Russell must stop Larkin from reporting the truth about the hybrids.
Dave, Russell and Larkin are shocked after discovering the identity of their trespasser. Kira questions what happened to Mariel and her father from their time they had been in the water. Tom searches for the person who shot him.
Curiosity and frustration get the best of Kira as she searches for the truth about her father, Mariel and what is happening to the people of Homestead. But she soon finds her life in danger when she falls in with the wrong crowd during her search. Meanwhile, Russell helps Mariel test her blood for abnormalities and discovers a shocking anomaly.
Russell teams up with Tom try to catch a pregnant Christina and Derek, who are on the run, armed and acutely unstable. While searching Russell and Tom find a group of exiled migrant workers. Jesse and Rose learn from their mother what happened to her during the hurricane. After Kira's encounter with the being in the water she lies unconscious in the hospital. Meanwhile, Larkin investigates Paxton further to try to discover his real reason for being in the area during the hurricane.
Mariel involuntarily performs an ultrasound on Christina when she demands to know why her womb is growing so quickly. The schools reopen and Jesse is worried by the way, that some of the fellow classmates are behaving. Russell and Dave search for answers as to what Healy knew about the hybrids.
Russell and Dave discover the island where Szura has been housing some special hybrids. But they also uncover what look like plans for a possible invasion. Meanwhile, Larkin accidentally hits a man with her car and is convinced he is a hybrid, and Jesse gets into a fight with some hybrids at school.
Russell may find that because of his investigation of the hybrids that he may lose his job. Sensing another storm, the hybrids prepare. Rose's teacher is teaching a subject that has Russell bothered. Jesse and a school friend find a way to get even with the hybrids.
Russell and Underlay find that they have to work together as another storm is quickly approaching. They need to get their families out of Homestead and to try to find where Szura has stashed away the hybrids.
While Russell and Underlay return to Homestead in an attempt to thwart Szura's plans during the impending hurricane, Mariel, Larkin and the kids are rounded up by the National Guard for their protection. But Mariel and Larkin suspect that their saviors may well be their captors. Meanwhile, Underlay's deputies question Dave as to the whereabouts of the sheriff.
In the middle of the hurricane chaos, Underlay and Russell mount a rescue of the humans who are being round up by the hybrids. Meanwhile, two humans who suspect that Underlay is the cause of the chaos take Larkin, Dave, Jesse and Rose as hostages.
